Ports minister Pedro Brito told local news media that the Special Secretariat of Ports (SEP) has decided to take action due to alleged corruption in the state management of port concessions.
The ports affected are Port of Manaus, Rio Grande, Antonina, Paranagua and Itacoatiara.
According to local media, the change was spurred by the suspension of port operations at Paranagua for six hours last week due to several violations in its environmental licensing permit.
The move was sanctioned by the Brazil's Ministry of Transport, after recommendation by the National Naval Transport Agency, they said.
It was reported that most of the private terminals located in Itacoatiara, Paranagua and Rio Grande will not be affected by the change.
